I just looked at ggt's link.  Don't know if that's what you're trying...

You should be able to exclude individual folders from Spotlight via:
System Prefs >> Spotlight >> Privacy

I just did this recently on a machine running Snow Leopard Server  
without a problem, and have done this on Tiger and Leopard non-Server.

FWIW: It *is* recommended that Spotlight or any Indexing service not  
touch live hosted files.
